I muted a Video Conference endpoint from a physical phone and it removed them from the meeting

If you mute a VC endpoint from a physical phone, it does remove them from the meeting. In addition, they Video Conference endpoint will struggle to rejoin the meeting. 

To fix this you will need to end the meeting and create a new meeting. That new online meeting can use the same Conference ID. All of the attendees should now be able to join the new meeting.
